User can cap the base quality by the read's mapping quality (not done yet). 3. varianteval	Better genotype concordance module. Code refactoring for clarity (please see below/after for educational purposes). Now reports variant sensitivity, concordance, and genotype error rate by default. This was something we wanted to do for a while, and now with the performance tests coming, it was a good time to clean-up.
