David Roazen 07b369ca7e Move VCF/BCF2/VariantContext to new standalone org.broadinstitute.variant package
This is an intermediate commit so that there is a record of these changes in our
commit history. Next step is to isolate the test classes as well, and then move
the entire package to the Picard repository and replace it with a jar in our repo.

-Removed all dependencies on org.broadinstitute.sting (still need to do the test classes,
though)

-Had to split some of the utility classes into "GATK-specific" vs generic methods
(eg., GATKVCFUtils vs. VCFUtils)

-Placement of some methods and choice of exception classes to replace the StingExceptions
and UserExceptions may need to be tweaked until everyone is happy, but this can be
done after the move.

Eric Banks e6f468b647 Refactored the quasi-useful IndelType annotation into the more useful VariantType.
The indels are still annotated as before, but now all other variant types are annotated too.
I'm doing this because of requests on the forum but am not making it standard.  If we find it to be useful we can turn it on by default later.

Mark DePristo 45fc0ea98d Improvements to indel analysis capabilities of VariantEval
-- Now calculates the number of Indels overlapping gold standard sites, as well as the percent of indels overlapping gold standard sites
-- Removed insertion : deletion ratio for 1 bp event, replaced it with 1 + 2 : 3 bp ratio for insertions and deletions separately.  This is based on an old email from Mark Daly:

    // - Since 1 & 2 bp insertions and 1 & 2 bp deletions are equally likely to cause a
    // downstream frameshift, if we make the simplifying assumptions that 3 bp ins
    // and 3bp del (adding/subtracting 1 AA in general) are roughly comparably
    // selected against, we should see a consistent 1+2 : 3 bp ratio for insertions
    // as for deletions, and certainly would expect consistency between in/dels that
    // multiple methods find and in/dels that are unique to one method  (since deletions
    // are more common and the artifacts differ, it is probably worth looking at the totals,
    // overlaps and ratios for insertions and deletions separately in the methods
    // comparison and in this case don't even need to make the simplifying in = del functional assumption

Guillermo del Angel 3dfb60a46e Fixing up and refactoring usage of indel categories. On a variant context, isInsertion() and isDeletion() are now removed because behavior before was wrong in case of multiallelic sites. Now, methods isSimpleInsertion() and isSimpleDeletion() will return true only if sites are biallelic. For multiallelic sites, isComplex() will return true in all cases.
VariantEval module CountVariants is corrected and an additional column is added so that we log mixed events and complex indels separately (before they were being conflated).
VariantEval module IndelStatistics is considerably simplified as the sample stratification was wrong and redundant, now it should work with the VE-generic Sample stratification. Several columns are renamed or removed since they're not really useful

Mark DePristo 9992c373be Optimize imports run on the whole project, public and private. I just got too tired of all of the unused imports floating around. Confirmed that the system builds after the changes. 2011-07-17 20:29:58 -04:00
David Roazen 3c9497788e Reorganized the codebase beneath top-level public and private directories,
removing the playground and oneoffprojects directories in the process. Updated
build.xml accordingly.
