parallel_tests: use a safer method to copy the working dir into an LSF-accessible location

-"git clone" was failing intermittently with disturbing error messages about
 missing certain files. Use cp -r instead.

-Add extra checks and steps to try to ensure we have a complete checkout
 with no missing files.
